Does Cardfolio handle Japanese cards?

Yes, as first-class cards, not an afterthought — the catalogue covers Japanese sets and the scanner detects them automatically. The AUTO / EN / JP switch at the bottom of the scanner starts on AUTO, and you can leave it there.

Japanese cards are valued and condition-adjusted on the same basis as English ones. Coverage of very old or obscure Japanese promos is thinner than for English, so a few will need adding by hand.
