How does a master set decide what's missing?

It loads that set's full official checklist and marks each card as owned or not. The completion percentage is simply how much of that checklist you hold.

A card counts as owned wherever it is in your collection — it doesn't have to live inside the master set itself. Adding it anywhere ticks the slot.
